I have finally got the system to wortk by making the master file contain nothing but one "call" and have used Generic Content panels as zones for my original design whish seems to be working quite well.

FYI - Master files are not for layout so don't even bother trying to set up a grid as its this that throws your layouts out in the WYSIWYG editor. My advice is just to have one content placeholder and use Content Panels to set up zones for content.

My question is this: How do i have a set of "includes" for generic things like footers etc so i can centrally manage these elements that are on multiple pages?

I'm not sure exactly how you have your layout setup, but I've never had a problem definining the overal layout, structure, and design in master pages, then just dropping content into multiple contentplaceholder controls...

I have a folder with includes for the header and footer, and I drop those controls onto the master page, that way they are global to all pages. If i want to change the footer I open that user control, save it and upload it, and it is automatically updated on all pages that use the masterpage with that control on it.

is that what you're wanting to accomplish?
