As you noticed now the skins are embedded in the dll. Actually adding skin for a RadControl is the same for Sitefinity site and every ASP.NET site.
There are many variants to accomplish this.
1. You can add a skin for a Rad Control in similar way as it was with RadControlsDir and set EnableEmbeddedSkins
property of the Rad Control to false
You need to create a directory structure, similar to the old RadControlsDir

) and to register your skin as described in Skin registration
2. You can add Skins for Rad Controls directly in App_Themes
folder for specific theme.
You can check you Sitefinity's project App_Themes folder - for some themes you will find defined skins for RadMenu,RadTabStrip.
